So the way I see it is that the DE's are always on the field and the NT and DT depent on your formation. (is this correct?)

So how do I make sure my best DL's are always on the field? Do I just put them all as DE's with my best guy at the top going down to my least best guy?

DE and DT and NT are different positions with different needs. There is no such thing like a "best DL". you can have a best DE, a best NT and a best DT...

Well for NT I normally put a guy with about 50 strength and low speed, DT I use 47-50 strength, low 40s speed and lower, and DEs I put the best of both, so for instance I have a 50/50 player and he's at DE, although I'm just now trying this so I may switch it up at some point depending on what I see

ah ok, thanks. I thought that because its just a simulation it was just adding up all the skills and then put it in a hocus pocus formula to see what happens.

Remember along the lines the players TW has a part to play in the lines. If you have two players exactly the same use the one with the higher TW.
