Can you overtrain a player in the YA??

I have a draft QB that I purchased and was able to push him into my youth academy because he was only 19 at the time.

His physicals are capped, he's already got good agility and PC etc. In terms of his passing and vision (anything other non-physicals matter for a QB?), he's already in the high-20's for both of them.

Now obviously, I want my starting QB to be in the 30's maybe 40's in the near future. This player is only 20....and I've got other that could also use YA points.

Is there any point to more YA points into my QB to increase to ~35/35 Vision/Passing by the end of the season. Only for a few seasons down the road, to have him essentially have him maxing out on these skills because of talent or salary??

It depends.

You probably will have him maxed or almost maxed out (if you don't want him to be THAT expensive) in no time.
But you still can train him other skills, like pos and car to make him a better runner once he takes off.
And you can train him tac, to make him a monster hitter once he did throw an int.

That's what I'm debating...does it make sense to train up this QB, so I can later train him in Pos/Car/Tac (marginal skills for a QB)? Or should I just shift over to other players primary skills.

I would say that those extra points will have less value than the first points. Because it will make you train less valuable skills later on. The points will have full value when spent on other players, so I would go for other players.

I suppose the best solution might be to have him good enough to start as soon as he exits the YA, then train him to where you want him skill/wage wise and then just train extras or even blow the training on PC.

Good question.
If you look at your whole roster, the second option would be better.
If you look at your QB position alone, the first one is best, since you have longer a very stable QB.

Exactly.

If you have a favorite player, just spend on him for primary and secondary skills. But be aware you might miss the points on other players primary skills, when you spent them on secondaries. There are not enough traning points to catch both!
