I'm not sure, if I missed something in the manual, but is morale loss/gain due to a won/lost depending on wether a player participated in a game?

If player is on roster -> he will join all the gains/losses

The depth chart for that game included 39 players, in addition to that there were 4 injury-related substitutions of players not on that DC, bringing the total of players for that game to 43. Yep. Remember the engine fills the ingame roster if you do not put 55 people on the DC. It is all OK, the boys benched all game long just joined the comrades on the field for crying together
