I currently have my playbook set to go 3-4 on most plays. My defensive backs aren't the best I'll admit but I seem to be completely unable to stop teams just running over me.

For example, the bot I played today was in wishbone and I ran 3-4 against it. He passed for I think 12 yards, and that is pretty typical!

Another time in the same game the bot went to a 4 WR set for which I move to dime package. A 10 yard run! Another time a 13 yard pass!

Why am I letting so many big plays through? Am I just doing something wrong or are my players that bad?

The second one at this stage. The reasonable tactic vs a bot is to rush like hell...don't care about their big plays, make some by yourself, and the win is yours. Have a look at team chemistry and physical condition, most important at the beginning, beside building the financial base.

But I have moved my players into their appropriate positions and I did have formations for all offensive formations...

Well, I guess we are back to this:

Most of their position skills are in the 10-12 range, probably.

Be patient.
-Train Physical Condition (PC) to 90+ on your starters. You are at 63% atm, and you'll see a big improvement just doing that. (I don't let my starters drop below 95% PC, but that's just me.)
-Team Chemistry will improve as you play more matches. That also improves your team's performance.
-As PC gets to 90+, shift to position skill training on older players (~26+ old) so they can contribute sooner. Shift to Str/Spd on younger players (<~22) so they can develop their physical skills to maximum. Ages 23-25 do a balance of Position and Physical skills.
-Start identifying the players you don't want to keep (less than 2* talents; Intel/Tmwork too low; etc.) and decide how best to train them prior to selling (get key position skill to 20 if possible, for example).
-Identify your weakest areas (are all your OL old, slow and stupid?) and prioritize those areas for upgrade.

But initially the most important thing is your economy, and your stadium = economy. That's where you should spend your $$ between now and February.

Try new defensive formations... 3-4-4 isn't very effective against many formations for stopping the running game...

Doesn't help when teams run from 4 wr sets and pass from strong I lol ... But thanks for the suggestions.

I'm in my second week and I got toasted in a couple of games early on. As my PC has picked up, so the team has performed better. Max out your training at 90% towards increasing PC until your players are well into the 90s and your overall performance will (it seems) pick up after just a couple of training cycles.
