I am trying to get better with my defense and would like to know what is meant by the prefer tab with setting the defense.

basically it is just whether you want your defense to start out looking for the run or the pass from the formation you setting up against.

e.g.

If you set pass to 3-3 and run to 3-4, and then prefer pass, then your D will start with the 3-3.

If your oppnent runs 3 times in a row (or simply a lot) then your D flips to the 3-4.

If you opponent continues to run a lot then the 3-4 will play the run increasingly better.

If your opponent runs a lot and in the same direction then the 3-4 will play the run better still.

The 3-3 would do the same vs the pass if your opponent passes a lot, and better again if they passed in the same direction all the time.

Thanks for explaining that. I had no idea that the defense would adapt to the offense like that.

Pete could you please clarify this statement? As I remember reading it coming into effect but have yet to see any real benefit to it

I must say that i find it odd that AFAIK this is nowhere to be found in the manual either. It is surely one of the most important things for everyone, especially noobs, to know!
