So it is my understanding that the draft is not live. This is causing me some confusion as to how to set up my plan.

I need a defensive end the most.
Say I want player X as my first pick and I have player Y and Z who are also defensive ends but not my first choice.
A player above me selects player X I would want it to choose player Y, etc.
However, if I manage to get player X then I no longer have a need for player Y and Z so I need to skip them.

How can I set this up to happen or is it possible?

You can try set it up, but not everyone was happy with their results last time.

change draft pick engine and the draft board sorting

Best advice I can give is sort the whole draft on a 'best available' basis. I drafted 32nd after Season 1 and ended up with my #1 and #8 choices....so it's a crap shoot.

In some important ways, defensive players are kinda interchangable; They all need the same Skills: Tackle, Vision, and Positioning. They just come with different levels of Speed, Intelligence and Strength.

If you end up with all three of the DEs that you like, switch the smartest one to MLB, and the fastest one might be the most wicked Safety in the game.

Basically, the worst of the 96 draftees will be an immediate starter on your team.

I agree with this 100%.

The best thing to do with the current draft system is to rank them from 1 to 96. (That is, don't define a draft round for any of them.)

You should be pretty happy with the results since all draftees are pretty strong compared to the initial players you get on your team.
And even getting two strong defensive linemen wouldn't be bad against the stronger running teams.
